April 8, 200817 yr If I were to guess how would it be done since the control medal regenerates and records all DNA for the host... perhaps it was damaged and Chronos messed it up. But somehow got it close enough to 'just' make him female and nothing more.

It's just during development that factors within the womb determine sex with a combination of DNA and hormonal exposure. The X chromosome is also more stable than the Y chromosome (in fact a million years from now there may be no Y chromosome anymore since it is slowly degrading each generation) and if the unit tried to repair the host DNA it may have taken from the X and produced an XX instead of the original XY.
