Does anybody know what happened to the Japan Legend site and forum? Sorry if this isn't the place to post this question, but I know many of the members here are also members of The Guyver Net / Japan Legend.

That is not necessarily true... His mission seems to be collecting the Zoa-Crystals. He went to the Ark because the three remaining Zoa-Crystals that lost their host are located there. Why would he destroy the Ark, at least before getting the crystals off the ship? Also he seems to be more of a shadow and may not want to draw attention to himself.

Maybe they'll show up towards the end of the manga? Maybe this "Black Knight" has something to do with the Creators?...

I believe this "Black Knight" has something to do with the Creators; either one himself or a creation serving them.
